It is a time of peace in the land of Hyrule, as the demon king Ganon has been destroyed and the Triforce is bound in the Sacred Realm. However, the ambitions of the dark sorcerer Trijanus come to a head, and he attempts to seize the Princess Zelda in order to open the seal on the Bridge Between Realms. When Impa whisks her away to a safe location, Trijanus hunts down the Hero and uses him to open the seal.

Without the balance of the Three Virtues, the seal refuses the Hero, and Trijanus' attempt to force the seal open with a spell cause an odd reaction: the evil wizard is sucked into the seal, while the Hero is divided into the three Virtues and transported into three parallel worlds. But the tainted seal begins causing troubles of its own. To repair the seal, the Hero must find and restore one of the Goddess Relics.
